Firefighters put the fire out but they could not help the pilot and the other man any more.
Regional police director Jiri Matzner said the police know the identity of the pilot but not of the other victim.
"The plane belonged to a company seated in Ceske Budejovice," Matzner said.
The South Bohemian police have also been investigating another crash of an ultralight plane, from which the two-member crew escaped with light injuries on July 31.
